Postdoc in Microbe-mineral Interactions

We are looking for a postdoctoral scientist to join the lab of Amelia Rotaru at Nordcee, a section at the Department of Biology at the Faculty of Science, SDU. The lab conducts research in ecophysiology with a particular focus on electroactive microorganisms, microbe-mineral/metal, or interspecies interactions. We use electrochemistry, molecular biology, isotopic labelling, expression studies, genetic manipulations, and high-resolution microscopy tools to understand fundamental aspects of how microorganisms interact with their extracellular environment.

The position is for two years with the possibility to extend one year, depending on the progress of the candidate. Possible start on 1 September 2022. The position is fully funded by a European Research Council Consolidator grant. Together with a team of five you will explore the impact of anthropogenic minerals in interspecies interactions involved in methane cycling.

The aim of your project will be to study the molecular mechanisms of how syntrophic partners interact with each other via conductive minerals. Ultimately, you will use the knowledge to apply to the environment. You will be expected to carry out network analyses to predict interspecies interactions in connection to mineral composition of the costal marine sediments we study.

Requirements:

  • A PhD in ecophysiology, microbial ecology, microbial genetics, marine microbiology, or a very closely related field
  • Documented experience (e.g. published work) with omics, microbiome network analyses, gene deletion studies in organisms like Geobacter or methanogens
  • Experience with teaching and training students and staff
  • Good organization skills in the lab, but also for sampling expeditions at sea
  • Willingness to learn new methods (e.g. transposon mutagenesis, Crispr, big sequence data analyses; bioelectrochemistry etc.) and foster standards of practice for the lab.

This position is subject to the entry into force of grant agreement no by and between European Research Council Executive Agency (ERCEA) and SDU.

For further information please contact Amelia-Elena Rotaru at arotaru@biology.sdu.dk.

The Madsen group at the Section for Data Science and StatisticsDepartment of Mathematics and Computer Science, University of Southern Denmark, invites applications from outstanding postdoc candidates who are interested in joining the team and the Human Gene Regulation Map, a part of the new Novo Nordisk Foundation Center for Genomic Mechanisms of Disease (NNFC), in a three-year postdoc position. The position is available from 1 September 2022, or as soon as possible thereafter. Application deadline: 1 August 2022.

The Section for Data Science and Statistics
The Madsen group is currently relocating from the Functional Genomics & Metabolism Research Unit at the Department of Biochemistry and Molecular Biology, SDU to the Section for Data Science and Statistics (DSS) at the Department of Mathematics and Computer Science, SDU. The DSS currently hosts sixteen independent research groups focusing on various aspects of data science, including three groups working with bioinformatics and computational biology. The section constitutes an international, ambitious, highly dynamic, and well-equipped working environment having access to state-of-the-art computing facilities, including high performance computing systems.

In addition to the DSS, the Madsen group is a partner in ambitious national and international research centres, in which the successful candidates can actively participate and (net)work.

The Novo Nordisk Foundation Center for Genomic Mechanisms of Disease (NNFC)
The Madsen group is a partner in the Human Gene Regulation Map (HGRM), a part of the new Novo Nordisk Foundation Center for Genomic Mechanisms of Disease (NNFC). The HGRM is an international joint research centre between four research groups at the Broad Institute of MIT and Harvard and four Danish research groups. The aim of HGRM is to build comprehensive maps of gene regulation in the human genome as a resource for uncovering biological mechanisms on common genetic diseases, with an initial focus on cell types relevant to cardiometabolic diseases including type 2 diabetes. We aim to combine recent advances in genomics, molecular biology, single-cell analysis, and stem cell models with approaches in computational biology and machine learning to identify fundamental rules of gene regulation.

The Center for Functional Genomics and Tissue Plasticity (ATLAS)
The Madsen group is a partner in the Center for Functional Genomics and Tissue Plasticity (ATLAS) at University of Southern Denmark, supported by the Danish National Research Foundation. ATLAS is a national joint research centre between five research groups at the University of Southern Denmark and three research groups at Odense University Hospital (OUH). The aim of ATLAS is to obtain systems-level, mechanistic and cell type-resolved understanding of adipose and hepatic tissue plasticity in response to diet-induced obesity and regression in mouse models; and to translate this for in-depth understanding of the functional changes in human adipose and hepatic tissues in response to severe obesity and reversal. The centre applies a combination of functional genomics approaches including single cell sequencing, mouse models, proteomics, in vivo targeting, computational biology, and clinical studies.

      Research Projects and Roles
As a postdoc in the Madsen group, you will be engaged in a highly ambitious project aimed at shedding new light on the regulatory and functional architecture of the human genome with the aim of furthering the understanding of how it contributes to health and disease. You will interact and collaborate closely with other researchers in the Madsen group as well as with members of the other research groups within the DSS, the department and the research centres.

The successful candidate will be responsible for modelling transcriptional regulation by applying recent machine learning architectures, such as graph neural networks and transformers, to both public and in-house high-throughput datasets, and subsequently interpret these models to glean new insights into the rules underlying control of the human genome. Hands-on experience with bioinformatics is considered an advantage.
