Postdoctoral Researcher in toxicology – focus on particles and microplastics

 We are looking for a motivated postdoc to be part of our collaborative research group with a focus on particle toxicology at the Unit of Biochemical Toxicology, Institute of Environmental Medicine (IMM). The research at the unit aims at understanding the connection between exposure to chemicals and complex negative health effects, such as cancer and effects caused by endocrine disruption. You will participate in various exciting projects with a focus on understanding more about the toxic effects of air pollution particles and microplastics.

Your mission

The research group focuses, among other things, on nanoparticles from the transport sector and the postdoctoral fellow will be active in the EU project nPETs (https://www.npets-project.eu/) and perform some modeling of particle deposition in the lung (the MPPD model) as well as collaborate with researchers from other universities. The research group also focuses on particles from "3D printing" and microplastics, and the postdoctoral fellow will also participate in these projects. The main tasks of the postdoc will be to culture different types of cells, expose them to various particles and perform toxicity testing using a range of in vitro methods including viability assays, comet assay, micronucleus assay and multiplexing of cytokines as well as RNA-sequencing. More advanced exposure techniques may become relevant, such as long-term studies (several weeks) and exposure in "air liquid interface" as well using co-cultures of different cells. Other tasks include performing statistics, writing manuscripts, and participating in meetings and discussions with partners as well as teaching in the master’s program in toxicology. The position is temporary for 12 months.

Postdoctoral position in computational structural screening of genetic variants between a bioinformatics group and a clinical genetics lab

 Karolinska Institute aims to be a pioneering university. As part of this ambition, in 2022 it created the KI Research Incubator (KIRI), a dynamic environment for top junior researchers, with the aim to strengthen innovative and interdisciplinary collaborations and promote ground-breaking research through its KIRI postdoctoral programme. This postdoctoral position is funded through one of the first selected KIRI interdisciplinary projects “Connecting biological scales – atomic-level interpretation genetic variants in rare diseases”, a collaboration between KIRI fellows Prof. Laura Orellana, who leads the “Protein Dynamics and Mutation” molecular modelling group, and Prof. Giedre Grigelioniene, PI of skeletal dysplasia research team in Clinical Genetics group focused on the identification of new genetic variants associated with rare skeletal malformation syndromes.

Your mission

Your main role will be to develop a computational pipeline to perform a broad range of multiscale computational analyses of potential disease-causing variants, focusing on a clinically curated benchmark of approximately 100 genes related to skeletal dysplasia. The main goal will be to develop new pathogenicity scores for variant classification including dynamical information from coarse-grained and atomistic simulations and potentially also protein-protein and protein-nucleic acid interactions. As a more senior member in a crossroad between two growing research groups, you will have the chance to play a bigger leadership role and mentor MSc and doctoral students, while also benefiting from direct supervision and collaboration from two PI, one who is experienced in structural computational biology and another who has a long clinical and research experience in rare genetic disorders and new gene discoveries. You will have the opportunity to work with significant freedom and independence within an extremely interdisciplinary as well as an international setting. This position is for two years.

Your profile

We are looking for a highly motivated postdoctoral researcher with broad experience in structural bioinformatics and biomolecular modelling.  The candidate is expected to participate in collaborative efforts to develop a workflow for multiscale screening of human mutations, integrating different coarse-grained and atomistic simulation methods. The candidate will hold a shared position between Prof. Orellana “Protein Dynamics and Mutation” lab, focused on the development of biophysical modelling methods with a focus on disease mutations, and Prof. Grigelioniene translational research team, focused on the identification and validation of new genetic variants associated to rare skeletal diseases. He/She will work developing a general computational pipeline for variant clinical scoring, also contributing to modelling and interpretation of selected new variants discovered by Prof. Grigelioniene’s team, which can be potentially validated experimentally.  Ideally, the pipeline will be the basis for a database/server to facilitate the interpretation of new variants by clinicians.

Advanced knowledge in structural bioinformatics and broad proven experience with molecular simulation packages (GROMACS, AMBER, etc) and knowledge of common analysis techniques (Network Analysis, PCA, etc) are prerequisites; ideally, the applicant will also have at least familiarity with some coarse-grained method (MARTINI simulations, NMA, etc). The applicant must have strong skills in programming languages used in the biomolecular simulation field. Previous experience with the evaluation and/or structural interpretation of mutations and developing web applications will be highly valued; additional knowledge of other molecular modelling methods such as molecular docking, virtual screening, homology modelling, etc or machine learning applications will be also appreciated.
Fluency in English, a high level of organizational and communication skills, as well as an ability to work independently, is mandatory. The candidate is also expected to take a strong lead in managing project(s), contribute to writing manuscripts and grants, and train and mentor junior members of the team.

Postdoctoral Researcher in Cardiovascular Disease Bioinformatics

 Please join my team of world-leading bioinformaticians working across the globe in Mount Sinai Hospital in New York to Karolinska Institutet in Sweden and Tartu University Hospital in Estonian. Our main source of systems genetics analyses is the cardiovascular disease (CVD) STARNET (Stockholm-Tartu Atherosclerosis Reverse Network Engineering Task) study - a high-dimensional, multi-tissue genetics-of-gene/protein-expression database of  >1500 patients with and without CVDs. We study the network biology within and across organs to individual cells to better understand the complex etiologies of CVDs.

Your mission

You will take on the main responsibility of STARNET data within my lab at Karolinska Institutet and in collaborations within the EU and elsewhere. You will not require to develop new bioinformatic tools but to use state-of-the-art methodologies for QC, normalization, correlation and differential expression analyses, protein and gene expression quantitative trait loci (QTLs), co-expression network analysis like WGCNA, directed network analysis using probabilistic and machine learning (e.g., GENIE3) analyses as well as other deep and machine learning methods for data mining and statistical pattern recognition. Examples of integrative analyses, with for instance GWAS, are colocalization, mendelian randomization and transcriptome-wide analyses (TWAS such as SMR, MetaXcan and Coloc). Other roles will include data protection, sharing and cloud storage. You are also expected to help draft manuscripts and grants with emphasis on data illustrations and visualization.

Your profile

We are looking for an experienced person with extensive bioinformatical knowledge in the field of systems genetics - integrating DNA and RNA sequencing with proteomics and clinical information from one or more datasets (e.g., GWAS). The applicant should have substantial proficiency working in a Linux environment, as well as possess expertise in the coding languages of Python and R. Experience of working with a computing server is required.

The candidate should have experience in genome-wide NGS data analysis, particularly in working with bulk-RNAseq, scRNAseq and scATACseq from FASTQ to analyze data with 10x and other formats such as SmartSeq2. Other merits include the ability to formalize biological questions into computational models to drive projects forward and provide advice on the experimental design before data generation. The candidate should be self-motivated, have good communication skills, and have a proven ability to interact effectively and work productively in an interdisciplinary team. Postdoc in bioinformatics at Karolinska Institutet

 The research group of Professor Johan Hartman at the Oncology-Pathology department performs clinical and translational studies for breast cancer, with a special focus on precision medicine.

The aim is to predict better individual patients' unique drug sensitivity, as well as to understand the role of tumor heterogeneity and tumor-stromal interactions in breast cancer disease progression. We have a well-established research platform and organization using a multitude of pathology, genetic, and transcriptomic methods in a concerted effort to identify key factors that lead to resistance to current treatment regimens for breast cancer, as well as to identify novel biomarkers for the development of new diagnostic tools. The successful candidate will have access to our unique patient datasets and is expected to perform top-level breast cancer studies together with our collaborators at both KI, KTH, and Science for Life Laboratory.

Your mission

We are looking for a highly motivated postdoc with strong bioinformatics background to join our multidisciplinary team consisting of clinicians, bioinformaticians, computer scientists, and biologists. The postdoc candidate's main tasks will be establishing pipelines for analyzing gene expression data from bulk-/single-cell RNA-sequencing, spatial transcriptomics, and other platforms (e.g., microarray or digital multiplexed gene expression platforms). DNA sequencing (WES or targeted sequencing of gene panels) and chromatin accessibility sequencing (ATAC-seq) will also be carried out. The postdoc candidate will participate in the somatic mutation and copy number alteration analysis concerning the interplay between tumor heterogeneity and treatment resistance mechanisms.

Postdoctoral Researcher in human stem cells

 We are located in a modern research hub called NEO at Karolinska Institutet in Huddinge. Your mission

The failure to regenerate tissue with age is a major health issue. A contributor to this decline is the loss of stem cell function. Despite the essential role of stem cells, it is still unclear how they fail to maintain their functions during aging and disease. We discovered a new aspect of stem cell aging in vivo: cellular enlargement. With age and damage, stem cells increase in size causing their functional decline. However, we are only beginning to understand how size impacts stem cell fitness and the physiological importance of this process remains unsolved.

We are seeking a highly motivated and ambitious individual from universities around the world to join the research team of Assistant Professor Dr. Jette Lengefeld as a Postdoctoral Researcher to mechanistically understand novel mechanisms of human stem cells that drive aging and disease. The Lengefeld research group uses hematopoietic stem cells from mice and human bone marrow donations to discover how deregulation of cellular size is connected to aging and cancer.

Your project will utilize hematopoietic stem cells from elderly or patients with leukemia to identify factors that facilitate stem cell aging and leukemia by single sequencing, creating xenotransplants using “humanized” mice and in vitro systems to investigate the underlying mechanisms

Postdoctoral studies in Neural circuits in the basal ganglia underlying sensorimotor function(scholarship)

 The newly started Ketzef laboratory, closely affiliated to the Silberberg laboratory at the Department of Neuroscience, has an open position for a postdoctoral fellow. We are searching for talented and enthusiastic postdocs interested in studying the neural networks of the basal ganglia underlying sensorimotor functions using electrophysiological, optical, and molecular methods.

Duties

The successful candidate should show a high level of responsibility and independency, be able to collaborate with others in a team, and possess good English communication skills. Applicants should have a strong neuroscience background with documented experience in electrophysiology. Experience in surgery, animal behavior, computer programming, and manuscript writing, are highly advantageous. The project will involve in vivo patch-clamp recordings, optogenetics, and imaging in the mouse basal ganglia.

Entry requirements

Scholarships for postdoctoral qualification can be established for foreign researchers who place their qualifications in Sweden. The purpose of scholarships for postdoctoral qualification is to promote internationalization and contribute to research qualification after a doctorate or equivalent.
A scholarship for carrying out postdoctoral research can be granted for a maximum of two years within a four year period following the receipt of a doctoral degree or equivalent.
To be eligible for a postdoctoral scholarship, the person must have obtained a doctorate or a foreign degree deemed to be equivalent to a doctorate. Applicants who have not completed a doctorate at the end of the application period may also apply, provided that all requirements for a completed degree are met before the (intended) start date of the post doctoral education.

The head of the department determines whether their previous training and scholarly qualifications correspond to a Swedish doctorate or higher.
