Postdoctoral Researcher in Computational Immunology

 The Department of Microbiology, Tumor and Cell Biology (MTC) at Karolinska Institutet conducts research and teaching within immunology, infection biology, cell biology and cancer. MTC have about 40 research groups and our key words are multidisciplinary, bridging, national and international collaborations.

The research group of Dr Lisa Westerberg seeks a Postdoc (computational/experimental) in the field of computational Immunology to study immunodeficiency diseases and lymphoma. The Westerberg lab has a long track record in deciphering molecular mechanism for development of severe immunodeficiency diseases in children (https://ki.se/en/mtc/lisa-westerberg-group). Ongoing research in the Westerberg lab is focused on understanding the molecular mechanisms for development of immunodeficiency diseases with high incidence of lymphoma. The Westerberg lab uses a multidisciplinary and collaborative approach, working closely with research groups at KI, Karolinska University Hospital, Science for Life Laboratory (SciLifeLab), and with international research groups. Patient samples are obtained from national and international collaborators.

Your mission

As a Westerberg lab member, you will apply and integrate transcriptome-wide approaches based on bulk and single cell RNA sequencing to study gene expression changes during clonal evolution of lymphocytes and lymphoma cells. The project is focused on identifying gene expression profiles that can be interrogated in experimental work performed in the Westerberg lab. We aim to recruit an independent and motivated person who can set up and maintain workflows by implementing or adapting existing tools.

As a Postdoc you will be part of a multidisciplinary and collaborative research team active within the fields of immunodeficiency disease, lymphocyte biology, and lymphoma. The Westerberg lab investigates immunodeficiency diseases and lymphoma using state of the art immunological technology including Omics approaches (bulk and single cell RNA, immune receptor repertoire, and chromatin accessibility sequencing), advanced flow cytometry and high resolution microscopy, CRISPR/Cas and AAV gene editing, and usage of both patient samples and experimental models. These efforts aim to map key molecular events that contribute to the disease pathogenesis of immunodeficiencies and lymphoma and to drive the development of precision medicine.

Your profile

To be eligible for employment as a postdoctor a doctoral degree or a foreign degree deemed to be equivalent to a doctoral degree is required. This eligibility requirement must be fulfilled at the latest at the time of the employment decision. It is considered as an advantage if you have completed your doctoral degree within the last three years, if there are special reasons, your degree may have been completed earlier.

The applicant will participate in a project to investigate gene expression changes in pediatric patient samples. The applicant must have a strong background in genomics, computational biology, and statistics as well as experience in high-throughput sequence and gene expression data analysis. Excellent skills in programming (R/Bioconductor, UNIX), work in a Linux environment, and knowledge of biological databases and data integration as well as data visualization is required. Proven work in bioinformatics investigating gene RNAseq, scRNAseq, HiCseq, ATACseq) and performing integrative genomics analysis for human diseases is desirable. Furthermore, experimental knowledge in molecular biology, mammalian primary and cell lineage culture, and of immunological methods is an advantage.

Required skills:

  • Experience in the analysis of next generation sequencing data, such as RNAseq, ChiPseq and/or ATACseq data, with a proven record of publications
  • Firm knowledge in Linux environment and at least one programming language, such as Java
  • Expertise in R and foundations of statistics
  • Basic understanding of molecular immunology
  • Excellent communication skills and motivation to work collaboratively
  • Ability to work independently and manage multiple projects in parallel
  • Proficiency in spoken and written English

Desirable skills:

  • Experience in the analysis of single-cell data, such as scRNAseq, scATACseq, scBCR/TCRseq, HiCseq and/or Cut&Run
  • Experience in data integration of immune gene data sets
  • Familiarity with tools for workflows and software development such as GitHub Experimental knowledge of immunological methods

Postdoctoral studies in the neuronal control of body weight homeostasis

 The Furlan Lab aims to identify and understand the central and peripheral circuits regulating food preference, homeostasis, and body weight regulation, with a focus on obesity. To do this, we employ an interdisciplinary approach, using state-of-the-art techniques, such as transcriptomics, circuit-tracing methods, and functional manipulation strategies in the mouse model. We believe that interrogation of these understudied circuits will critically advance our understanding of how the brain and body achieve important physiological processes, and will contribute to enabling the development of novel approaches to treat obesity and metabolic syndrome.

Division

The Furlan lab is part of the Neuroscience department, in the Biomedicum, at Karolinska Institute research campus, a vibrant, highly interactive, internationally-recognized center for medical research with outstanding research infrastructure. The department is formed by more than 200 researchers, investigating the most diverse biological questions. We also collaborate with the nearby Physiology and Pharmacology department, which provide expertise in physiology and cellular metabolism.

Duties

The project is focused on the identification and characterization of circuits directly or indirectly involved in the regulation of body weight in mice. Circuits will be identified using viral techniques, imaged, and manipulated during both homeostasis and metabolic challenges (i.e. obesity). Experimental read-outs will comprise behavioral and physiological parameters, as well as molecular analysis of gene expression. The candidate is expected to capitalize on the collaborative environment, availability of cutting-edge resources, and interdisciplinary expertise to achieve the research objectives.

The candidate should possess a solid academic background in neuroscience and/or endocrinology. Initiative, motivation, and a desire to develop and learn are of the highest importance. Prior experience in working with mice animal models, stereotaxic surgery, transcriptomics, and imaging is a strong plus.

Research Team and the Division

Neuronal activity dependent molecular signaling processes are central for brain development and plasticity. These molecular events form the mechanistic basis of complex neural computation, learning and memory. The Dagliyan laboratory focuses on specific molecular events in neurons happening at different time scales, starting from the immediate modifications at the synapse, to longer time scale molecular events including gene expression, which are key processes for the behaviorally induced plasticity of neuronal circuits.

Your mission

While the principal investigator will work hard to achieve your career dreams, your mission will be to unravel molecular mechanisms by which sensory-driven neuronal gene expression is controlled. In particular, you will engineer proteins to investigate neuronal circuits in the mouse brain. The recruited fellow candidate is expected to play a leading role in experimental design, experimentation, analysis, as well as presentation/publication of results. You will also work with the collaborating laboratories to learn and adapt new techniques in case you do not have experience with the particular approach. You will also have a chance to collaborate with the scientists who are pioneers in their fields.

Your profile

The applicant shall hold a PhD degree in one of the biological science fields, preferentially awarded in the 2-3 years. The candidates with previous protein engineering, protein design, structural biology will be prioritized. Prior experience in studies of protein-function relationship, molecular and cellular biology is also a plus. The applicant needs to have a high degree of independence and motivation but should have no problems to work in a team given the collaborative nature of the project. Fluency in English is a requirement.

Postdoctoral studies in toxicology (scholarship)

 Programmed cell death is one of the most successfully developed area in biomedical research. Disturbances in this process are associated with pathogenesis of various disorders, including cancer. The search for targets in tumor cells, which activate their elimination, is essential for increasing the effectiveness of anticancer therapy. Active, motivated, and willing to focus on these research topic postdocs are welcome.

Division

For many years the Division of Toxicology has focused on understanding of mechanisms of various cell death modalities and using this knowledge in order to understand the pathophysiology of cell-death associated diseases. We are looking for a qualified and enthusiastic person to join the research group of Professor Boris Zhivotovsky. The group is well-known in the field and published extensively in high impact journals. The candidate will also have a chance to collaborate with other groups within Karolinska Institutet and outside of Sweden.   

Duties

Many genes and proteins are known to be involved in the regulation of cell death. However, accumulated evidence suggested that many of these proteins might fulfill other intracellular functions. The postdoctoral project will be focused on investigation of non-cell death functions of some of these proteins.

This position requires experience in the field of cell death. The candidate should have considerable research experience in this field and familiar with respective cell and molecular biology, as well as biochemical methods. Advanced skills are needed for understanding of a link between the cell cycle and cell death phenomenon.

Fluent English and experience in publications are essential.

Postdoc in audio-visual information retrieval for artistic processes

 In close cooperation with the Royal College of Music in Stockholm and with Spotify, Ericsson, and teenage engineering, we are looking for a postdoctoral fellow for the Information Retrieval in Embedded Systems for Audiovisual Artistic Processes project with funding from the Knowledge Development Foundation.

The project explores interaction design as a tool to demonstrate how, even in distributed music performances, you can create a sense of immersion and exchange between participants and audience in merged reality. When space and participation are physically dissolved, other sensory parameters, such as the spatial properties of sound, become even more important. The hypothesis is that immersion requires access to continuously relevant musical information and that this is available to the system and to all participants. Well-designed information retrieval, integrated with creative flows, is essential to the artistic process.

You will explore and develop designs and interactive prototypes that enable artists to use and reuse artistic material from their own previous work and from large databases. This material supports reflection on artistic decisions made in the moment during rehearsal or performance.  The tasks include experiential and participatory design, sketching and implementation of interactive prototypes, which includes media programming, merged reality, artificial intelligence and distributed systems. The whole project is situated between interaction design research and artistic research in music and intermedia.

Although the position is formally at Mälardalen University in Västerås you are expected to be prepared to do research at Royal College of Music in Stockholm.

Qualification requirements

The applicant is required to have a PhD degree in computer science, media technology, electronics or an artistic doctorate with a focus on electroacoustic music and intermedia or equivalent. The applicant must have completed the degree no more than three years before the end of the application period.

You must be able to demonstrate breadth in both knowledge and abilities and demonstrate that you can combine design, technology and artistry. Even if, for example, you have a focus in computer science, you must be able to demonstrate your ability in design and art.

Position description

The MoDev project, funded in Sweden by KKS and run in cooperation with Swedish international industrial partners, therefore Mälardalen University is recruiting a postdoctoral researcher. The position is a temporary employment of 2 years.

MoDev aims at combining well-established software development paradigms to maximise the trade-off between three core aspects: variability, flexibility and agility.  MoDev will provide methodological and technical solutions for the combination of Software Product Lines (SPLs), blended Model-based Development (MBD), and DevOps, with focus on early verification and validation (V&V). The solutions will be concretised into a prototype framework.

The postdoc researcher will focus on identify theories, methods and tools for blended and collaborative modelling, in terms of editing, visualization and synchronisation, of SPLs, and theories, methods and tools for continuous model-based development and analysis of product families. The position also involves teaching.

 The postdoc will work with the project team in MoDev, but is expected to manage her/his duties independently.

Qualifications requirements

The applicant is required to have a PhD degree in Computer Science or Computer/Software Engineering. The applicant must have completed the degree no more than three years before the end of the application period.

The applicants are required to possess a PhD degree in Computer Science and excellent knowledge and skills in theoretical and practical software engineering (at least 60 ECTS in programming, programming languages and software engineering) with particular emphasis on model-driven engineering, especially graphical and textual modelling, modelling and manipulation of software/system/data models, model transformations, as well as Java programming in the Eclipse platform.

Position description

The School of Business, Society and Engineering is looking for a postdoctoral researcher in energy and environmental engineering. The position involves working within the research specialization Future Energy Center (FEC). The work is part of the research activities conducted in numerical modeling in fluid mechanics and heat transfer under the project ModFurn at FEC. 

ModFurn project focuses on the development of a computational fluid dynamic (CFD) model capable of simulating high temperature multiphase mixtures in large processing furnaces. The CFD model based on ANSYS, OpenFoam or other platforms, should address the reaction kinetics and the phase change phenomena in such complex processes. Supported by the available experiments and field measurements, the model will improve the knowledge of the high temperature processes and their inherent physicochemical and other phenomena occurring during operations. 

ModFurn project will also serve as a platform to evaluate using AI/ML as physics informed neural networks (PINNs) to strengthen/complement the CFD simulations. The academic and industrial partners will support the project with available data and deep process knowledge.  

A large part of the work will be done at - or in close contact with - several partner organizations including Boliden, Linde and Luleå University. The successful candidate is therefore expected to have a good engineering background with profound skills in computational fluid dynamics and modelling tools as ANSYS Fluent and OpenFoam and be able to interact effectively with partner research institutes, industry, colleagues and other stakeholders. The postdoctoral researcher is expected to take initiatives, develop own ideas and work independently, as well as take responsibility for the work. As the project interacts closely with other researchers and industrial partners, the applicant needs to have high collaborative skills. 

The position may also include teaching in courses related to energy and/ or environmental engineering.

The position is a temporary employment of 2-3 years.

Qualifications requirements

The applicant is required to have a PhD degree in Computational Fluid Dynamics. The applicant must have completed the degree no more than three years before the end of the application period.

The school will select the most suitable candidate for this position following a combined evaluation of competence and skills, in addition to documented qualifications. Decisive importance is attached to personal suitability. Personal suitability will be judged in relation to the candidate’s capacity to effectively carry out the research work in this area, to integrate and contribute to a positive development of the research environment at MDU, as well as deliver value to the partner organizations.

  • Experience on numerical modelling in the areas of fluid mechanics (CFD), heat transfer, process engineering.
  • Experience in numerical modeling of combustion flows or reactive flows in general.
  • Experience in experimental measurements in the field of fluid mechanics and heat transfer.
  • Experience and interest in interaction with various international partner organizations and professional management and cooperation, including representing MDU at project meetings abroad.
  • Knowledge of, experience with, and/or interest in programming languages and modeling and analysis tools such as C++, Python, Fortran Open Modelica, and/or Matlab.
  • Knowledge of, experience with, and interest in using and developing open-source software.
  • Experience in teaching at the university level in energy engineering and/or mechanical engineering.
  • Ability to collaborate with other researchers as well as work independently.
  • Curious, goal-oriented, flexible, ambitious, and communicative personality.
  • Interest in developing methods and bringing them into different application areas.

A substantial part of the research conducted at MDU is externally funded. Experience from coordinating applications for, and working in, externally funded projects is therefore of high merit. You should have a good number of peer reviewed articles within the stated areas published at leading conferences and highly ranked international journals.

Position description

We are offering a PhD student position in deep learning for edge devices within the GreenDL project funded by the Swedish Research Council. 

The student will focus on developing theoretical foundations and algorithms that enable designing scalable and energy-efficient DL models with low energy footprint and facilitate fast deployment of complicated DL models for a diverse set of edge devices satisfying given hardware constraints. 

The student will be hosted by the HERO group and will work closely with students, senior researchers, and industrial partners in the group. 

As a PhD student, you will spend a minimum of 80% of your time on research studies. The rest will be spent on educational and/or administrative duties. The temporary employment is valid for 4 years.                               

Qualifications

Only those who are or have been admitted to third-cycle courses and study programmes at a higher education may be appointed to doctoral studentships. For futher information see Chapter 5 of the Higher Education Ordinance (SFS 1993:100).

Master of Science in Computer Science, Computer and electrical engineering or equivalent.
